I'd like to suggest a pair of things, related mostly to classes/combat, etc.
First, if possible, I'd like to see interchangeable classes: Let's say you just started playing, and chose an X class. You play for a while, but get bored of the same skills all the time. But don't worry! For a reasonable enough price, you can get a Y class! (They should be like armors, you equip them and your skillset changes).
This lets players try out many different play styles and fulfill any role in any team. Also, it gives completionists another reason to play the game ("GET ALL OF THE CLASSES!"). Don't know why so many games don't do it, it's a great idea.
My second suggestion is combo skills. X skill, if used after Y, makes Z happen. Not for every single class, of course, but it'd be a pretty fun gimmick with some.
Example: Let's say there's an element-controlling class. It has a Water attack, a Fire attack and a Lightning one. If you use F+W, Vapor happens and reduces accuracy or something. W+L deals extra dmg/chance of stun. Fun gimmick, and it creates some level of strategy ("Which do I use first, and what should I follow up with?").
The others are ones that have been suggested already: FO-like one-click combat, minigames to mix things up a little, usable items (Fishing rods, hammers, etc. outside of battle). And a faction system with rewards for loyalty like FO's notoriety system (It could also be a way to get the classes if it's implemented).
I think that'd be all.
